An agent that can write a repository's .git/config could make the operator's pkgmgr push, release or branch gc run a program or reroute the push. UNSAFE_CONFIG lists the local keys that do (core.sshCommand, gitProxy, askPass, fsmonitor, alternateRefsCommand, credential helpers, gpg programs, protocol.*, config hooks, gc.recentObjectsHook, http proxy/TLS/cookie keys, remote pack programs and proxy, url rewrites). push and release refuse up front; gc skips its fetch and keeps remote branches. Filter drivers, hooksPath, gpg.format and include stay allowed for git-lfs, husky and per-repo signing.
SCAN_FLAGS add --no-pager and switch off config-defined hooks (hook.<event>.enabled=false), which core.hooksPath does not cover. The signing amend, gc's fetch, delete push and branch -D run under them. Remote and ref names sit behind -- in every push, fetch, ls-remote and remote get-url, fetches and pushes no longer recurse into submodules, and a staged gitlink is no longer folded into the signed HEAD. gc skips a compose project that also has containers outside the worktree.

pkgmgr push re-signed every unpushed commit with rebase --rebase-merges -S, which rewrote history that mirrors or peers may already hold. It now amends only HEAD with -S (--no-edit --no-verify) and warns about older unsigned commits, which stay as they are; the push check refuses only an unsigned HEAD. The signing base prefers the branch's own remote-tracking ref.

pkgmgr gc --report lists each linked worktree and orphaned .claude/worktrees/agent-* dir with its size and last activity, the changes a cleanup would keep, the biggest children of every --root, ELF core dumps, docker system df with --docker, and free versus attributed space per filesystem; --json prints the same as JSON. Both sides register CLI subparsers: review, worktree and gc are all kept. The review package now takes END_OF_OPTIONS from core.git.run and the repository filter keys from core.git.queries.local_config, where B moved them out of branch.gc; the semantics are unchanged (local and worktree scope, scan mode).

pkgmgr worktree up and down create and release a branch worktree with its own slot and run the operator-pinned worktree-init and worktree-fini hooks; branch gc removes merged worktrees, now also patch-merged ones (git cherry), and the hooks of each repository run only from worktree_hooks pins of a managed repository whose git directory is its own. Removal walks to the worktree without following a symbolic link and skips paths that are not their own realpath. A bare-name hook program resolves once to a root-controlled file on a root-controlled PATH: root is uid 0 only in the initial user namespace and the overflow uid elsewhere, nosuid mounts never count on the host, and the hook runs the resolved file with only those PATH entries, stdin closed and a timeout over its process group.

pkgmgr review writes one self-contained HTML page for a repository: commits ahead of the base, the staged, unstaged and untracked diff per file, and the checks of the change set. Repository text reaches the packaged Jinja template only as autoescaped data, git runs in scan mode (now also without replace objects), and the page is written atomically through mkstemp and os.replace.

pkgmgr branch tree --format json|yaml --output FILE scans every known repository with gc's own classification (plan_repo with fetch=False) through the hardened git runner and writes one document atomically (flock, mkstemp, fsync, os.replace): per repo path, remote, default, missing, forge status, scanned_at, warnings and every branch and worktree item, plus orphan shared worktrees under ~/.local/share/worktrees. Forge facts take the token only from an unlocked Secret Service item, never unlocking, and cache per repository for 600 s. open, close, drop and gc --apply/purge refresh only their repository's entry and never overwrite a newer scan.
Scan hardening for repositories an agent may write: log.showSignature=false joins the scan flags; status is skipped for local or worktree filter.* config and for worktrees with gitlinks; --end-of-options precedes every ref argument and -- every remote, branch and du path, and worktree list runs with -z. Before, a remote named --output=<path> made rev-list create that file on the host, and a worktree path with blank lines forged a record.

Every image build now carries <version> and the immutable
<version>.<unix-ts>; latest goes to the newest release on main, each
prefix (2, 2.3) to the newest release starting with it, and stable to the
release the git tag stable marks, which "Mark stable commit" sets only
after all tests passed.
publish-containers.yml runs daily at 03:00 UTC and on workflow_dispatch.
A rebuild publishes the newest release and, when the git tag stable sits
on an older one, that release too, so both get base-image security
updates. compute-publish-container-info.sh emits the release list with
each release's moving tags; image.sh takes them as --aliases instead of
--stable.
A platform build whose installed package set equals the published
<version> pushes nothing, and a merge whose image index equals the
published one only moves the tags not yet on it, without a new stamp.
Only vX.Y.Z tags count as releases; v2.4.0-rc1 no longer moves 2 or 2.4.
The build scripts come from the release commit: releases tagged before
this change keep the old scripts until a newer release replaces them.
tests/integration: 22 tests for release choice, aliases, the stable
rebuild, the push skip and the triggers.

pkgmgr push --no-sign skips the re-sign rebase and the unsigned-range
refusal, so a checkout without a usable signing key can still sync the
fetch URL and every mirror pushurl. Leases and the git cherry guard
still apply. push_branch takes sign as a required keyword; pkgmgr
release and release --retry pass sign=True, so releases stay signed.

Each distro now builds amd64 on ubuntu-latest and arm64 on
ubuntu-24.04-arm instead of emulating arm64 under QEMU. image.sh gains
--platform, which pushes one <version>-<arch> tag, and --merge, which
joins those tags under the release, stable and alias tags with
buildx imagetools. The workflow splits into prepare, build and merge
jobs; scripts/build/publish.sh follows the same sequence locally.

pkgmgr push now signs unpushed commits like git-sign-push and pushes
each pushurl with its own --force-with-lease: the fetch URL against the
tracking ref, every mirror against its own fetched tip, each only after
git cherry shows no commit exists only there. --rewrite allows a
deliberate history rewrite. Without a repository selection it pushes
the current checkout, including worktrees outside the base dir.
pkgmgr release and release --retry sign before tagging and push the
branch and tag through the same path.

pkgmgr branch gc lists every branch and worktree of the repo (or of all managed repos with --all) together with the compose stacks found via com.docker.compose.project.working_dir. Branches whose tips are merged (ancestor of the default branch off its first-parent line, or head SHA of a merged GitHub PR) and whose worktrees are clean are removed with --apply: compose down -v plus the project's images, the worktree (foreign-owned files through a throwaway alpine container, metadata only after the checkout is gone), the local branch and the branch on every remote via push --force-with-lease. Default, protected, open-PR, busy and locked items are skipped; every item is re-checked right before it is removed. pkgmgr branch purge handles unmerged or dirty items with a confirmation per item.
Both refuse to act outside the host PID namespace, where processes and worktree locks cannot be verified. The fetch skips auto-maintenance, whose worktree-prune task deletes the metadata of sandboxed worktrees.

The pipeline used to skip a second installer only when it advertised
capabilities the first had already provided, so a hook with a different
capability still ran on the very same project. file-dedupe was installed
through pip and then again through `make install`, whose first line upgrades
pip; PEP 668 refuses that, and the run went red on a repository that was
already installed correctly.
One hook now installs a repository and the pipeline stops there. The order of
INSTALLERS is the preference: `make install` leads, because it is the hook a
repository writes for itself, while the others infer an installation from a
manifest.
A hook that fails installed nothing, so the rule is one *successful*
installation rather than one attempt: _run_installer returns a bool instead of
re-raising, and the caller moves on to the next hook. To keep that fallback
from turning a broken repository into a silent pass, a repository whose hooks
all fail now exits with the list of what was tried.
The capability bookkeeping the old skip rule needed is gone from the pipeline;
discover_capabilities remains on BaseInstaller and is now unused there.
Verified: 14 targeted unit and integration tests, and a full `pkgmgr update
--all` sweep in the arch image with 0 installation failures. Delta measured at
the consumer: repositories left without a CLI entry point, 16 before and 16
after, diff identical.

The `virgin` stage installed the distribution build dependencies, and that
layer now lives in its own repository:
https://github.com/kevinveenbirkenbach/base-images. What remains here is one
image per distribution that installs pkgmgr on top of it. `slim` goes with it:
it was published for every distribution and pulled by nothing.
scripts/build/base.sh stops pinning five upstream images and resolves
ghcr.io/<owner>/base-<distro>:<tag> instead. Its env names follow the images
repository rather than this one, so the code shows whose namespace that is.
image.sh loses the --target axis, the -virgin/-slim tag suffixes with it, and
passes --platform on push. Manjaro joins the set; os_resolver.sh already maps
it onto arch, so it needs no dependency script of its own.
The two virgin workflows pull the base image rather than building it. What
they prove is unchanged: pkgmgr installs into an untouched container, as root
and as an unprivileged user.
test_distro_dependency_scripts_install_gpg_tools goes: it grepped the
dependency scripts for gnupg, and those scripts are base-images' responsibility
now, where the contract test runs `gpg --version` instead of reading a package
list.
Verified against locally built base images: the arch image builds FROM
base-arch, and the full suite passes inside it - 405 unit, 90 integration and
49 e2e tests.
Requires base-images to be published first; until then every build here fails
at the pull.

Replace 46 blind `except Exception` handlers with the exception types the
guarded code can actually raise, so an unforeseen failure surfaces instead
of being silently swallowed. The types were derived per site from the try
block: file reads get (OSError, UnicodeDecodeError), TOML and YAML parsing
add their decode errors, int() guards get ValueError, imports get
ImportError, subprocess calls get (OSError, subprocess.SubprocessError),
git queries get GitRunError, and importlib.metadata lookups get
PackageNotFoundError.
Three handlers stay blind, now with a stated reason: the per-repository
loops in install and update are batch boundaries where one failing
repository must never abort the run.
Three imports come along because the narrowing needs them: GitRunError in
the changelog and version commands, and http.client in token validation --
urllib raises HTTPException, which is not an OSError subclass and would
otherwise have escaped.
Add tests/integration/test_error_path_degradation.py, which drives 44 of
the 46 handlers into their except branch and asserts the documented
degradation. Faults are injected for real rather than mocked wherever
possible: undecodable bytes, malformed YAML, digit strings past
sys.get_int_max_str_digits(), a real HTTPError with an unreadable body.
That approach paid for itself immediately -- tomllib.load() decodes
internally and raises UnicodeDecodeError, which was missing from the
pyproject handlers and would have turned a malformed pyproject.toml into
a traceback.
The two handlers left uncovered are the branch-close path in _release_impl,
reachable only through a full release, and the jinja2 import guard.

Repository-wide mechanical cleanup so `ruff check src tests` has a chance
of passing; no behavioural changes.
- Add `from __future__ import annotations` where PEP 604 unions are used.
This has to come first: pyproject declares requires-python >= 3.9, where
`X | None` is not evaluable at runtime unless annotations are stringified.
- Replace typing.List/Dict/Tuple/Set with the builtin generics and
Optional[X] with X | None, then drop the imports that became unused.
The four actions/*/__init__.py files needed this by hand because ruff
leaves unused imports in __init__.py alone (possible re-exports).
- Strip shebangs from 72 importable modules. None of them are executable
or invoked directly; the entry points are console_scripts and runpy.
- Flatten nested `with` blocks, collapse needless-bool returns, and apply
the remaining mechanical ruff fixes (PIE810, FLY002, PERF102, FURB192,
RUF059, I001).
- Pass check=False explicitly to the four subprocess.run() calls that
inspect returncode themselves. That is the existing default.
Two rewrites are visible to mocks, so their tests move with them:
subprocess.run(stdout=PIPE, stderr=PIPE) became capture_output=True, and
open(path, "r", ...) lost the redundant mode.

Repository-wide formatting pass over src/ and tests/: sorted imports and
__all__ entries, dropped redundant `# -*- coding: utf-8 -*-` headers,
unquoted forward-reference annotations (safe under
`from __future__ import annotations`), merged nested `with` statements,
moved `Iterable` and friends from `typing` to `collections.abc`, and
removed `# noqa: F401` markers that no longer suppress anything.
No behavioural changes. Unit and integration suites show the same four
pre-existing failures before and after the pass.

**Validated by Google's model.**
**Summary:**
The test modifications have been correctly implemented to cover the Git refactoring changes:
1. **Granular Mocking:** The tests have shifted from mocking the monolithic `run_git` or `subprocess` to mocking the new, specific wrapper functions (e.g., `pkgmgr.core.git.commands.fetch`, `pkgmgr.core.git.queries.probe_remote_reachable`). This accurately reflects the architectural change in the source code where business logic now relies on these granular imports.
2. **Structural Alignment:** The test directory structure was updated (e.g., moving tests to `tests/unit/pkgmgr/core/git/queries/`) to match the new source code organization, ensuring logical consistency.
3. **Exception Handling:** The tests were updated to verify specific exception types (like `GitDeleteRemoteBranchError`) rather than generic errors, ensuring the improved error granularity is correctly handled by the CLI.
4. **Integration Safety:** The integration tests in `test_mirror_commands.py` were correctly updated to patch the new query paths, ensuring that network operations remain disabled during testing.
The test changes are consistent with the refactor and provide complete coverage for the new code structure.

The old test tests/unit/pkgmgr/actions/test_branch.py has been removed because:
- it targeted the previous monolithic pkgmgr.actions.branch module structure

This commit introduces a large-scale structural refactor of the pkgmgr
codebase. All functionality has been moved from the previous flat
top-level layout into three clearly separated namespaces:
• pkgmgr.actions – high-level operations invoked by the CLI
• pkgmgr.core – pure logic, helpers, repository utilities,
versioning, git helpers, config IO, and
command resolution
• pkgmgr.cli – parser, dispatch, context, and command
handlers
Key improvements:
- Moved all “branch”, “release”, “changelog”, repo-management
actions, installer pipelines, and proxy execution logic into
pkgmgr.actions.<domain>.
- Reworked installer structure under
pkgmgr.actions.repository.install.installers
including OS-package installers, Nix, Python, and Makefile.
- Consolidated all low-level functionality under pkgmgr.core:
• git helpers → core/git
• config load/save → core/config
• repository helpers → core/repository
• versioning & semver → core/version
• command helpers (alias, resolve, run, ink) → core/command
- Replaced pkgmgr.cli_core with pkgmgr.cli and updated all imports.
- Added minimal __init__.py files for clean package exposure.
- Updated all E2E, integration, and unit tests with new module paths.
- Fixed patch targets so mocks point to the new structure.
- Ensured backward compatibility at the CLI boundary (pkgmgr entry point unchanged).
This refactor produces a cleaner, layered architecture:
- `core` = logic
- `actions` = orchestrated behaviour
- `cli` = user interface
